My guess is that you have an air leak into the fuel line somewhere after the lift pump (little one on the side of the engine). This would result in air in the fuel line causing the engine to shut down.
Another possibility is that there is some blockage in the fuel line between the main fuel metering pump and the fuel tank. If the pump can't draw the fuel it needs, the fuel pressure on the tank side would drop low enough to cause air to come out of the fuel.
Check the lift pump too. If its not working properly, you'd have the same effect as a blockage.
